Ferguson has been sent off for an MRI after suffering a suspected strain in his right calf while bowling during the second session on Thursday.
The injury came with Australia just two wickets down in their first innings, and the setback could leave NZ a bowler short for the rest of the match in scorching Perth conditions.
The temperature reached 39C on Thursday, and the maximums are forecast to get up to 40C on each of the next three days.
NZ opted to give Ferguson his debut after star paceman Trent Boult (side strain) failed to prove his fitness in time for the match.
Ferguson hit speeds of about 145km/h early on, with his pace troubling Australia's batsmen at times.
His absence will heap even more pressure on Tim Southee, Neil Wagner, and allrounder Colin de Grandhomme.
